Bayern was the more dangerous team over the course of the match but it only took one corner kick from Christian Pander to decide the contest.
The Schalke defender curled a ball into the middle of the box and Altintop was left open in front of goal to head past goalkeeper Jorg Butt.
The result leaves Bayern in third place, one point back of Hertha Berlin and three behind leaders Wolfsburg, who can extend their advantage to six points with a win at Energie on Sunday.
Schalke sits in sixth place after the victory but is still five points from a place in the top five.
A slow opening 20 minutes gave way to Schalke seizing the lead in the 21st minute from Altintop's header after some poor marking by the home side, but they generated two good chances to close out the first half.
The first arrived in the 36th minute when Franck Ribery dribbled into the box on the right and stabbed a quick shot for the near post, which was kept out by a good reaction stop from Manuel Neuer.
The Schalke goalkeeper was left standing minutes later from a free kick as Jose Ernesto Sosa's shot took a slight deflection off the Schalke wall and struck the crossbar, but the keeper watched it sail safely over the net.
Things turned ugly in the second half as Schalke was reduced to 10 men with 20 minutes to play when Jermaine Jones picked up a second yellow card for a hard foul on Bayern's Mark van Bommel, while Ribery evened up the numbers six minutes later when he too was sent off for a terrible tackle on Jefferson Farfan.
Bayern still had a chance to grab a point in the final minutes but Hamit Altintop fired over from the top of the box and Ze Roberto's cross was deflected just wide of the post.
Hamburg could have joined Wolfsburg on 57 points with a win but they fell 2-0 to Borussia Dortmund, while Stuttgart's winning ways continued with a 2-0 triumph over Eintracht that lifts the club to fourth in the table.
Hannover downed Koln 2-1, Sebastian Langkamp scored in the 72nd minute to give last-placed Karlsruhe a surprise 1-0 win against Bayer Leverkusen, and Werder Bremen recorded a 3-2 win over Bochum as the they scored three times in the second half to overcome a 2-0 halftime deficit.

Derby organizers announced this week that there will be a $1-million bonus at the 2007 Kentucky Derby odds if the first-place horse wins by more than 6 1/2 lengths – the margin of Barbaro's victory last year. The bonus would be divided Saturday among the winning trainer, jockey, owner and a charity, with each receiving 25 percent. The designated charity is the Barbaro Memorial Fund.

Meanwhile, the Derby favorite – Curlin – is going against the odds this year. It's been 125 years since Apollo won after skipping his 2-year-old season, and not since Regret in 1915 has such a lightly seasoned horse worn the blanket of red roses.
Arkansas Derby winner Curlin – unbeaten in three career races – tries to overcome both those obstacles in Saturday's 133rd Derby.
''We're not running against history,'' trainer Steve Asmussen said Monday. ''We're running against who they load up.''
Six other horses have run in the Derby without benefit of 2-year-old races and with three or fewer starts. The best any of them managed was a sixth-place finish by Showing Up last year.
Asmussen dismissed suggestions that Curlin's lack of racing experience could keep him from the winner's circle.
”He exudes confidence and he's got a great presence about him,'' the trainer said. ''I feel great about the position we're in. He's not worried about anything, why should you be?''
